RNA Fluorescence Assay

Nucleic acid detection and quantitation are essential to the performance of many molecular biology protocols. Accurate RNA quantitation is a critical step in obtaining successful results using complex molecular biology techniques, such as reverse transcription PCR and differential display PCR. The fluorescent-based RNA assay should be useful in determining yields of purified cellular RNAs and in vitro transcribed RNA and for subsequent manipulations and analyses, such as Northern blotting, RNase protection assays, cDNA library preparation, and reverse transcription PCR.

The use of fluorescent nucleic acid stains for the determination of nucleic acids in solution has become a commonly employed technique with greater sensitivity and less contaminant interference than 260 nm absorbance measurements. The dye-based assay is suitable for high-throughput automation, as the procedure consists of a single-step sample mixing with a short incubation period, and the dye is spectrally compatible with a variety of excitation sources employed in many commercially available detection systems.

A variety of dyes, including ethidium bromide, SYBR Green II stain, YOYO-1, methylene blue, and acridine orange, are available for sensitive fluorescence-based detection of RNA in the solution. The fluorescence assay allows the detection of as little as 1.0 ng/ml RNA in a standard fluorometer, filter fluorometer, or fluorescence microplate reader. The dye-based system provides concentrated RNA dye, dilution buffer, and RNA standard. Fluorescence measurements can be performed using any fluorescence reader capable of measuring excitation and emission at the appropriate wavelengths.

Fluorescent RNA-binding reagent exhibits fluorescence enhancement and high quantum yield upon binding nucleic acids. The unbound dye is essentially nonfluorescent and has a large extinction coefficient. Meanwhile, the linear quantitation range for fluorescent RNA-binding reagent extends over three orders of magnitude in RNA concentration. The fluorescence RNA assay enables highly specific fluorescence quantification of RNA over a broad range of concentrations using a single assay. Utilizing simple mix-and-read protocols and incorporating fluorescence-based detection reagents, these assays are designed for accuracy and convenience.
